I have a CP-50 that doesn't have remote fader card. Will connecting a potentiometer across the autofader connections on the back enable me to control the output of the unit?

Nope, those terminals do nothing without the Cat. 117 (or Cat. 517)

What's the right way of having a master(house) fade then if I'm using two seperate amps?

As you can see, I'm not used to the multi-amp concept!

I just used an old Cat 88 Remote Fader and not wired in the Format selector switches on my CP50.

You would need a Cat 117 Fader Card, You should have one installed or is the one you own a spares one?.

If you the 111 then you will need a ganged potentiometer for your fader that the outputs of the CP50 flow through as is shown in the cp50 manual
